iTunes doesn't recognize my unlocked jailbroken 3GS 3.1.3 5.12.01
I baught a new 3GS a few weeks ago and it came with 3.1.3 and 05.12.01 versions in it. I waited for the new spirit to released and used it successfully to jailbreak my iPhone. Then I unlocked it successfully as well.
Since then iTunes gives me message that it can't recognize my iPhone and that I should restore it. What do I need to do?

Not really that easy. Restoring to 3.1.2 requires having SHSH blobs on file with saurik's server or locally, then using Firmware Umbrella or TinyTSS to cache the request.

With that said, I'm certain flashing to 3.1.2 is not a possibility right now. Also since this is 99.9995% a new bootrom device, Pwning the LLB is not an option.
The answer is, if you do not have the SHSH on file for 3.1.3 (if you just got the phone a week ago, you can't have these, Apple stopped signing about 2-3 weeks ago, maybe longer), then your only option is to restore to 4.0 -- which you cannot currently jailbreak on that device.
I would hold out for the moment until the new tools are released for the new jb, unless you absolutely need to sync with your computer right now and are OK with having a locked and jailed device.
