I was using the older patched MobileInstllation. Downloaded above file and followed directions as stated in NFO and rebooted. It took a LONG time to reboot for some reason but finally came back up and ran a backup perfectly (and very fast I might add). All apps still working. Thanks for the help guys!

What are the instructions to install the 2.1 MobileInstallation? Do I simply replace it in the MobileInstallation.framework folder and cmod to 775?

Yes but in the nfo it also says to delete the following file:
    /private/var/mobile/Library/Caches/com.apple.mobile.installation.plist
If you don't it says it will prevent your Cydia apps from showing up.

    How to install Cracked IPA's:

    1) Using SSH, navigate to the folder: "/System/Library/PrivateFrameworks/MobileInstallation.framework" (winscp)
    NOTE: MobileInstallation.framework is a FOLDER!
    2) Backup the file "MobileInstallation" file from the directory above
    3) Copy the patched MobileInstallation file over to "/System/Library/PrivateFrameworks/MobileInstallation.framework"
    4) Set permissions to that new file to 775
    5) Remove file : /private/var/mobile/Library/Caches/com.apple.mobile.installation.plist else you won't be able to see Cydia apps
    5) Reboot your iPhone - IMPORTANT! Otherwise Apps will not install!
    6) Restart iTunes
    7) Double click IPA files so they appear in iTunes and synchronize
    8) Enjoy the app or game

PS. Make sure before you do all those steps to download something free from AppStore so the original mobile.installation can be present!

Thanks Pyro, but this new MobileInstallation file doesn't fix my problem. I still get the message that iTunes can't backup my phone because it's been disconnected.
