Slightly confused...
OK, so I have a brand new 3GS made last year before week 32, so it probably has FW 3.1 or 3.1.2. It's still shrink wrapped in its box, but does have a valid company plan with a carrier.
I just need to jailbreak it.
So, can I go through the following procedure?:
1. Connect to itunes, register and activate it.
2. Let itunes upgrade it to 3.1.3
3. Jailbreak with Spirit?

You need to activate it with iTunes then you can see what OS version (probably 3.0 or 3.1) it has.
Spirit works with 3.1.2 also. There is absolutely no need to run OS 3.1.3 if you are jailbroken.

I might be wrong, but if I don't upgrade via itunes to 3.1.3 (and stay at 3.1.2) before jailbreaking with Spirit I will not be able to backup the keys (the "Umbrella process") since the latest OS version is 3.1.3, correct?

You have zero chance to backup any SHSH "keys" for 3.1.2 or lower. See Apple stopped signing 3.1.2 for more details.
As you don't need unlock - you can restore to OS 3.1.3.
However you get much more flexibility by using pwnagetool and using custom IPSW (either 3.1.2 or 3.1.3).
Spirit will be closed in the next iTunes update. It is primarily for iPad and 3GS with new bootrom so they can actually jailbreak.
