It is correct if you didn't select the radio button at the bottom of the PWNAGE screen to "Use DevTeam Graphics"
if you want the Pineapple then you will have to run PWNAGE again and just select that button

Do i browse to the original .ipsw or to the custom one? then do i just press ipwner and make sure i tick the right box?
Once all that is done am i safe to just use the back up facility in itunes to get all my apps etc back on the phone?

You browse to the original .ipsw that you downloaded from apple. You then create the custom ipsw and make sure you click 'use custom graphics'. Then you just alt restore in itunes.
A lot of people say that you should not the backup facility in itunes, but I have always used it with not problems. The backup facility will not put your apps back, just you SMS, Contacts, Pictures, WIFI Settings etc.

Using PWNAGE - Keep remembering - YOU ARE DOING A RESTORE so Apps are history and I also agree that you should not rely on the iTunes backup - if you had some corruption anywhere then that will be put back onto the 'phone and can give weird results.
After doing the Alt/Restore (WIN) or Option/restore (MAC) of the Custom restore file, it is a good idea to do a full system reset on the 'phone - helps sort out quite a few random errors.

Thanks for the advice, after taking ages putting the App's back on and re creating all my home screen bookmarks i think it's too much effort to re do it all again just for a pineapple :-)
