No, PwnageTool doesnt downgrade your bootloader.
PwnageTool do what you want it to do, you can choose which bootloader version you want. You can also choose to not mess with that.

I had the same issue with my phone when i upgraded to 1.1.3, battery was going down significantly faster.
But i also noticed that my phone's reception improved as well - before it would cut out when going underground every time, now i get almost full reception 2 floors down in the garage under layers of concrete.
Could be coincidence, but doesn't hurt to check.
