I could be way off on this and I probably am but what I have done in the upgrade process from 2.0-2.0.1-2.0.2 etc was once updated lets say to 2.0 only problem I had was mail app crashing and that was an easy fix with chmod. After that I removed my backup that iTunes stores in preferences then re-docked my phone and let it create a new backup/sync history(all my info was still on the phone). From there when I restored to 2.0.1 and 2.0.2 I restored from backup and checked for any issues (mail mainly and fixed them) I did the samething remove iTunes backup and let it create a new one and I had the least amount of issues. Only problem I had on 2.0.2 was passlock not saving but my mail was fine, wifi remembering passwords etc and I have been restoring from a backup everytime. Upgrade to 2.0.2 was fast and easy for me using PwnageTool 2.0.3 not 2.0.3.1. This probably makes no sense but hopefully someone understands me
...I am probably crazy though.
And I tried doing this to restore all my apps from Cydia in one pass http://www.hackint0sh.org/forum/showthread.php?t=50173 but once I loaded the .txt file back on the phone apt-get wouldn't see it for some reason but it was worth a shot

Hi all!
Just wanted to let everyone know that the problem concerning the permissions does no longer exist. I waited until PWNAGE 2.0.3.1 to update to FW 2.0.2 and just did the update.
No problems with passwords what-so-ever. everthing seems to be working correctly.
After updating I tried to use the backup which seemed to have worked but I got stuck in an backup-loop. I wasn't able to synchronize because itunes kept telling me that I either had to configure a new phone or use a backup. I tried it twice with the backup, but no luck. than i used the "new phone" option and that semmed to have worked well. the phone stated synchronizing now and keeps on going. which of course might take a while.

You should try and get 2.0.3.1 downloaded
Its slow but I just finshed downloaded it and it took 35mins
