There is a difference. With the 3.9 bootloader you can do an ipsf style unlock which means the unlock is update/restore resistant and so you dont need to unlock every time you update/restore. im sure there may be other advantages of the 3.9 over the 4.6, but at the moment i cant think of any.

You may want to go back to 4.6 because you want to take it back to the Apple store. they know what BL you should have.

Nobody really has a theory yet as to how the bootloader can affect this, but some people are observing battery life difference when all they do is switch to 4.6BL.

The results seems mixed. Nobody reports *worse* battery life going to 4.6, but some people report it makes significant improvement. It's all empirical so far, no idea as to why it would be.
