    1) SHSH / TinyUmbrella backup is probably too late now for 4.1 or 4.2b3 anyways, but it's recommended you use it still to store a safe copy of your 4.2.1 SHSH in case you need it in the future.
    2) After you've jailbroken, you can use something like iPhoneBrowser / DiskAid / iFunBox / OpenSSH to connect to the phone and copy files to it.
    3) Jailbreaking should not impact your ability to use iTunes as normal, though I don't ever use the Genius for Apps feature as I don't want it to send Apple notification that I have ScummVM and Cydia on my phone .

No you cannot! This statement is a verybvery common and dangerous misconception.

There is no connection between what iOS your iPhone is currently running and which iOS SHSH versions you can obtain.

For example, I could buy an iPhone or iPod touch 4 right now, brand new. Chances are that it will ship with iOS 4.1 which I could jailbreak with (for example redsn0w). The jailbreak would be untethered but I can never get a SHSH for iOS 4.1 for my new device. This is because Apple has stopped signing restore requests for iOS 4.1.

So, if I screwed up the device and wanted to restore m is version, I'd have to restore to iOS 4.2.1. There is no known way to bypass SHSH on those devices where the SHSH check is done in hardware. This s the 3GS and anything released after it (except the MC model 2nd generation iPod touch)

Tethered means that when jailbroken the iPhone/iPad/iPod touch will not boot up by itself. The built in security checks detect the jail bak and refuse toilet the phone boot.

To untether is to both jailbreak and also find a way to disable the security checks so that the phone boots normally.

Limera1n the bootrom exploit is tethered.
Llimera1n (the program you ran) combines the limera1n exploit plus a kernel exploit from another hacker called comex. It is the kernel exploit that allows the 4.0.2 and 4.1 jailbreak to be untethered.

Apple cannot fix the bootrom exploit unless it starts making new chips that fix the flaw that the exploit uses. This will probably happen with the iPad 2.

The kernel exploit was fixed by Apple in iOS 4.2.1, this is why the 4..1 jailbreaks are tethered (for recent devices)

This is a completely unrelated issue

Limera1n doesn't include a jailbreak step which most other jailbreak tools include. This step allows you to use programs like disk aid, iFuntastic and iPhone Browser to copy files from your computer to your iPhone via USB

I thought the latest versions of Limera1n after RC1 added the afc2 service to break out of the file sandbox?

To be honest, I haven't checked. I might reinstall my iPhone 4 this weekend and test it out.

That is correct. Because you do not have a 4.0/4.0.1/4.1 SHSH on file, if something happens that causes your phone to bootloop and you can't just kick it out of recovery mode, you will need to restore -- as you do not have the SHSH for the older firmwares, you will only be able to restore to 4.2.1. 4.2.1 does have an available jailbreak right now but on the iPhone 4 it is tethered.

The real answer is that you don't have too much to worry about, so long as you are careful about what you install on the phone -- don't install any hacked apps (they can cause serious problems only fixed by restoring, plus it's piracy which just isn't nice), don't install any packages that you cannot confirm have been updated to work with iOS 4.1, etc. There won't be much out there that will cause you a problem, so do a little bit of homework before installing things and you shouldn't have any issues.

I just want to add, that you should be cautious about updates, don't just blindly accept updates to existing packages you have installed from Cydia, check out if anyone else has experienced problems with that specific update before installing it.
