This is what I have: version 3.1.3 (7E18), model MC086LL

What can I do?
Can I upgrade/restore to 4.0.1? If yes, how? Is there a procedure? Is it a risky procedure? I've heard different things about MC models.

There is NO 4.0.1 for the iPod touch only 4.0, 4.0.2 and 4.1

4.0.2 and 4.1 aren't jailbreakable right now.

My advice, get a copy of TinyUmbrella and and backup your 4.0.2 SHSH, then go to advanced mode and see if you can request a SHSH for 4.0 for your device. If you can.. then you can definitely restore to 4.0 and jailbreak with jailbreakme.com

Pretty sure that the door is closed for 4.0 soft-SHSH for your device, you should have saved this when 4.0 was released via TinyUmbrella even if you weren't ready to upgrade to 4.0

Yes, jailbreakme.com supports 3.1.3 - so you can do that.
You can backup your SHSH TinyUmbrella without being jailbroken

What do I risk without SHSH?

Risk without SHSH
You get into a situation where you are forced to restore to the latest iOS version.
For example if you install something and it hangs during install or screws up the iPod so badly that it won't boot.

On an iPod touch, that means you lose any unsynced data and the ability to jailbreak until a new jailbreak is released for 4.1 (or a later iOS version you end up forced to restore to)

Check your hosts file (with TinyUmbrella not running), it should not have any entries that mention gs.apple.com - if there are any entries referring to gs.apple.com, delete them and try again.

I deleted the apple stuff from the win hosts file.

If I try I get this message:

If I put the right version on the advanced settings I get the following:

You were requesting 3.1.3 SHSH in the last two requests you pasted. There never was a SHSH for 3.1.3 for your device.

It's likely you have just missed the window for a 4.0.2 SHSH. I just checked with an ECID for an iPod touch.. got a 4.1 SHSH but not a 4.0.2 SHSH.

Won't make any difference. Cydia takes days (up to a week) to process SHSH requests. The door is closed for you to restore to any iOS 4.0.x version now.

By the way.. I said the wrong thing before. You can always restore to iOS 3.1.3 - there are no soft-SHSH checks for that version. So there is no risk in jailbreaking with jailbreakme or spirit - if anything goes wrong you can always restore to 3.1.3

So my advice, jailbreak with jailbreakme and stay with 3.1.3 until iOS 4.1 is jailbroken.
