You shouldn't have the same problems this time around. The unlock that you installed when going to iOS 2.2.1 won't be removed by the update.
There are some new problems (poor battery life due to hacktivation). How you fix this depends on whether you want to use push notifications or not.

First you need to download 3.1.2 and 3.1.2 IPSW from here: http://www.hackint0sh.org/f127/22056.htm (the guide says you only need 3.1.3 IPSW - which is not correct)
In step 5, follow the pictures and broswe to the 3.1.2 IPSW in redsn0w.
In step 7 You don't need to select "unlock" - that is not necessary. You can skip step 8 also.

In both cases, you will lose any data (SMS messages, call history, app settings) that you had under 2.2.1 - This is the safest way (and reduces the chance of having weird battery life or stability issues.
This doesn't include music, video and apps which iTunes syncs back from your computer. Also if you sync your contacts from the phone to your computer before the update - you can resync them back again.
If there are specific settings you want to keep - (like for example SMS messages) it is possible to do this - but it is more complicated.

Thanks for the quick reply this clarifies a lot. I just found out that it wasn't PwnageTool that I used to upgrade from FW 1.0.2 to 2.2.1 but that it was actually something called QuickPwn. Does this still mean that my phone is permanently unlocked?

Going from version 1.x to 2.x, there were changes in baseband version which will remove the unlock.
However, starting from firmware 2.0 to 3.1.3 on the iphone 2G, the baseband remains the same and therefore you unlock will not be removed.
Just follow the steps that Olethros pointed out to you

Yes your unlock is permanant... QuickPwn included bootneuter (2G unlock)
