You should not need to run bootneuter more than once. It is a permanent unlock.
Is there a reason why you cannot manage this?

The best way to configure bootneuter is to use redsn0w or pwnagetool to jailbreak the phone. If you choose the right option then during the jailbreak bootneuter is installed and configured (permanently).
The negative of manually running bootneuter is that it is possible to permanently screw your phone if you select the wrong settings.
Also you can encounter conflicts with unloading commcenter. That is likely why you have issues with wifi after using bootneuter (that is if the wifi comes back after a reboot of the phone)

iClarified - iPhone - How to Unlock/Jailbreak Your iPhone 2G on OS 3.1.3 Using RedSn0w (Windows)
Guide is a little incorrect, redsn0w requires a 3.1.2 IPSW even though you are running 3.1.3. If the text and screenshots don't match, follow the screenshots - they are correct.
So to follow the guide 100%, you need both a 3.1.2 IPSW (for redsn0w) and a 3.1.3 (to restore with via iTunes) - you can find download links for these IPSW here http://www.hackint0sh.org/f127/22056.htm
We refuse to recommend or support sn0wbreeze on this site.

No I never said that.
You restore 3.1.3 with iTunes
Then launch redsn0w, when it asks for an ipsw, give it a 3.1.2 ipsw and follow the guide I linked to.
