The following approach is actually quite good. It is also free and in many cases does not require transcoding video so can be very fast.

How To: Watch Any Video on iPad, No Conversion Required | Gadget Lab | Wired.com

Bit more technical than some drag and drop tools though.

I used it to convert a downloaded TV episode in AVI/XviD format - only the audio needed to be recoded to playback on my iPhone.

Possibly might not work so well for HD content as many of the files available as MKV have H.264 video encoded with settings that are unnecessarily high - sometimes even to the point that they go beyond the actual spec. This is because the h.264 encoding world is a lot newer and experience/common sense are yet to catch up with naive users who think everything should be turned up to 11!

I used handbrake and also used the method that Olethros mentioned above.
Yesterday, this iskysoft.com is giving out free converter software for iphone. You just give them email address and they send the registration key. They have both Mac and Windows version of the software. YMMV

ps: this free software is going on for another 12 days if you want to check it out

Just to note, after further testing - with AVI files encoded as divx/xvid, remuxed with avidemux as described in my previous post. These remuxed videos will NOt playback properly on the 2G, 3G iPhone or 1st gen iPod touch. However should work on 3GS, iPad and iPhone 4. Unsure if the 2nd or 3rd gen iPod touch will work - not yet tested with either yet.

Appears that what can be played back is limited by the capabilities of the hardware video decode unit. This is part of the SoC (system on a Chip) which includes the main App CPU and a hardware video decode unit amongst other things.

iPhone 2G, iPhone 3G, 1st gen iPod touch use the same SoC (App-CPU S5L8900)
2nd gen iPod touch uses a unique SoC (App-CPU S5L8720)
iPhone 3GS (App-CPU S5L8920) and 3rd gen iPod touch (App-CPU S5L8920) use very similar SoC
iPad, iPhone 4 (and likely 4th gen iPod touch) use the A4 SoC (App-CPU S5L8930)

I plan on testing various factors like maximum resolution, encoding bitrate and encoding profile supported per codec and per device. Not sure how long that will take.
