That is called tethered jailbreak and is normal for 3GS manufactured since late September last year. There is no solution for this aside from running blackra1n or redsn0w again to kickstart the boot.

There won't be an unlock for 3.1.3 (the pieces are mostly in place for an unlock but no one will waste these on an insignificant release like 3.1.3)

Fixing the tethered jailbreak requires a new bootrom/LLB exploit. No one has acknowledged that they have found such a exploit yet.

Because this type of exploit requires updated hardware to fix. Even if someone found and developed a new untethered jailbreak the smart thing to do is to keep it quiet until Apple releases the next model iPhone.

Summary: stay on 3.1.2 (preferably with ultrasn0w, or if you must - blacksn0w) and put up with the tethered jailbreak. There won't be any short term solutions.
