Question Cydia Error Duplicate sources.list entry

I have a small issue in Cydia on a different iPhone 3GS. My wife & I both got iPhone 3GS's off of eBay for Christmas. My issue is an error that I get inside of Cydia. I get a black screen with yellow text and a white title up at the top that says, "Database". The error is detailed below:
    Duplicate sources.list entry
    ultrasn0w.com ./Packages
    (/var/lib/apt/lists/repo666.ultrasn0w.com_._Packages)

You may want to run apt-get update to correct these problems

The iOS version is listed as 4.1(8B117)

I appreciate any help that can be given for this issue!

    Steven

You can fix this one of two ways. If you have MobileTerminal installed and the apt-tools installed, open MobileTerminal, and run 'sudo apt-get update'. If you haven't changed your default passwords, then when requested, enter 'alpine'. This *should* (but doesn't always!) fix your sources list.

If that doesn't work, try this:

    * Connect to your iPhone using WinSCP / iPhoneBrowser / iFunBox / etc.
    * Navigate to /private/etc/apt/sources.list.d/
    * Back-up all *.list files to your local machine, then delete all of them EXCEPT FOR cydia.list
    * Reboot the phone and then re-open Cydia.

If this causes any problems, put the .list files you had back (but it shouldn't!) and reboot.

Okay. I'm in WinSCP.. in Hostname I put the ip address that I found in the wifi settings of the connected iPhone. Port is defaulted to 22. I leave it and use username: root password : alpine private key file: blank and login. It brings up an error: "Network error: Connection refused." it automatically retries after 5 sec. & keeps repeatedly having the same error. Your thoughts?

You have to make sure SSH is running on the phone, it doesn't run by default. Make sure you have the OpenSSH package, and use something like SBSettings to toggle SSH on. You do not want SSH running all the time, so turn it off when you're done. Also, it's recommended you use either WinSCP/Putty/MobileTerminal to change your root and mobile password -- you don't want anyone to know these, especially if SSH is ever turned on. There are tutorials on how to do this in Cydia.

Okay, I used SSH like you said & used WinSCP & followed your instructions above & rebooted. Now in Cydia after trying to refresh for more than 5 min. I get another black screen with a white title at the top that says "Refreshing Data" with the following five warnings:
    -Failed to fetch
    http://cydia.zodttd.com/repo/cydia/d...le/Release.gpg Host Unreachable

    -Failed to fetch
    http://cydia.zodttd.com/repo/cydia/d...tion-en_US.bz2 Cached Failure

    -Failed to fetch
    http://apt.thebigboss.org/repofiles/...le/Release.gpg POSIX: Operation timed out

    -Failed to fetch
    http://cydia.zodttd.com/repo/cydia/d...rm/Packages.gz Cached Failure

    In red at the bottom:
Some index files failed to download, they have been ignored, or old ones used instead.

So, I rebooted again & now it looks like it going through the process of reloading data. After it finishes it says,"New at Jan 10, 2012 4:31:29PM" Which was yesterday afternoon, so am I good to go or what are your thoughts?

You're fine. Those errors are because some of the main repos are still being hammered by users after the jailbreak and are over capacity. Those usually go away with a reboot or refresh, as you noted.
