I have spent quite a bit of money on Cydia and Rock because I do not want to take a chance on any rogue code getting in my computer.

I have just seen some videos about sites that allow free programs. I purchased Infindock after seeing a youtube video. I also saw you can get it free from a repo site. (repo.Beyouriphone.com)

I am wondering if these crack programs from repositories have the type of trojans and malware that steal your important data?

I am aware of apptrackr and some of the apps you can download for free. I am just curious if many people are making their iphones into members of a botnet.

We do not discuss or encourage pirated applications here. There are other forums that allow this. Not only do you potentially risk viruses, worms and botnets like you suggest but you also take revenue away from those who develop and support the jailbreaks and unlocks. Many of the key players in the jailbreak scene have written other useful Apps that they sell in Cydia or the Appstore. Piracy discourages them from creating future jailbreaks and unlocks.
