Hi I have a iphone 3gs 16gig currently running 4.0.1 jailbroken using jailbreak me, now I am willing to update it to 4.2.1 and still keeping my jailbreaking capability and I am not sure how to go about doing that. Please help.

Plus, you haven't said whether retaining the ability to unlock via ultrasn0w is important to you or not.
Without the bootrom/SHSH information, the only answer I can give you is that 4.2.1 is going to be a "tethered jailbreak" for you - this is not very practical.
Provide more details or Wait for a better jailbreak.

Bootrom 359.3.2 which I think is new.
Saved shshs are 4.0, 4.0.1,4.0.2 and 4.1.
And yes it would be great if I could unlock it.

Yes new bootrom. That means tethered jailbreak for 4.2.1 (which is why I strongly recommend you don't try 4.2.1)
Use 4.1 instead via Pwnagetool iClarified - iPhone - How to Jailbreak Your iPhone 3GS Using PwnageTool (Mac) [4.1] - that will keep your ability to unlock and give you an untethered jailbreak.
any way to do it on windows, the reason I am taking all this pain is the battery does not last very long from few days now and I am wondering its because of IOS.

I would normally just find a custom firmware but a lot of unstable custom firmwares out there. Also looking to create my own custom firmware through snowbreeze but just wanted to see the best option. Untethered JB please.

Find a way to run pwnagetool yourself. A hackint0sh virtualbox install for example.
