Used Ziphone, Now Need to Return iPhone to Apple.
To make a long story short, I was using the 1.1.3 firmware when I tried out Ziphone three days ago. It was not for me, so I wanted to uninstall it, which I believe I did with trying to uninstall the programs from the Install.app application. But the icon was still on the phone when I upgraded to 1.1.4 when it came out. I believe I just pressed the restore button in iTunes instead of just upgrading when it was available. I'm not sure if that matters though.
Anywho, two days ago my phone's wake/sleep button is firmly pressed down and it's not coming back up. So I called up Apple and they'll send the box to get it replaced. But I just spoke with a second Apple tech and asked about if this is going to be a problem if I used the jailbreak method (it was the only option I used with Ziphone). He mentioned that the only way things will be fine when the tech team with Apple gets the phone is if they don't recognize or see any changes made with the phones software (jailbreaking). He said that as long as the system is restored and every trace of the jailbreaking program is gone, there won't be a problem.
So now I need to know if what I did when upgrading to 1.1.4 was enough so the techs won't notice that I did have the software on there. Do I need to downgrade to 1.1.3? Or after restoring, choose "New iPhone" instead of backing up my old phone's information? My preliminary thinking is I want to restore the software to do the settings when I first got the phone (1.1.3).
Edit: Well, here is what I did. Please tell me if this is enough to do so that Apple cannot recognize that I did a jailbreak.
I went into the Ziphone GUI and the fourth option says Refurbish. The details of it are:
Prepare for refurbish (-b)
Downgrades and reflashes bootloader and erases baseband, leaves phone in DFU for firmware restore in iTunes.
May be useful to refurbish a phone before returning to Apple for service
So that was completed, then I pressed Restore in iTunes with the phone and reset it back to 1.1.4 again. And I told it to start as a new phone and not use my backup of my phone.
Will this be enough so that Apple techs won't recognize my jailbreak? Did I do what I fully needed to?

You should have NOT done that, you just downgraded your bootloader!! so now the techs can tell the phone was jailbroken no matter what you do! Because your bootloader is now 3.9 they will know that the phone was messed with. You can still send it back and see what they say. Originally all you should have done was:
1. Enter DFU mode
2. Restore
3. Set-up as new iphone

There is no way to fix this?? I was told from the owner of Ziphone to either do ziphone - D in Terminal or use the Ziphone GUI, which I believe is what I did with pressing Refurbish. Besides, the screen tells me that if I am going to return it to Apple, I should press this.
Are you 100% certain about?

Hmmm... sleep/wake button won't come up... if it's still possible that you could jailbreak connect your wifi then install this source www.trejan.com/repo and under utilities install BBinfo, you could check you BL info. But if you can't do this there is no way to check for sure what your BL version is. And if you are able to do this, just do DF mode and full restore and ship that defective item back to Apple.
