Ok, I have a question about mobile substrate's safe mode. It seems to me that in this mode, the iPhone will function exactly like an iPhone which has not been jailbroken(plus also still having the ability to install/remove cydia apps and the like). Is this the case, or are there other features that are disabled?
I ask because I have had problems recently with my iPhone, and cannot seem to take phone calls unless I am in safe mode. And incoming calls actually put me in safe mode. My idea is to use it in safe mode when I need to(and if possible) until I can find the time to go through the painstakingly long restore process. So using the iPhone in safe mode, will this cause more problems if done on a long-term/semi-long-term basis?

The only difference with safe mode is that mobile substrate plugins aren't enabled. This includes ultrasn0w.
It's relatively simple to troubleshoot mobilesubstrate plugin problems without restoring the whole phone. Go into Cydia and try to remove mobilesubstrate. Write down the other packages that need to be removed, then cancel before you actually remove mobilesubstrate.
Then go through and one, by one remove the other cydia packages that require mobile substrate (start with the ones that you think might be the culprit) until your problem goes away.

The point of my question was whether it mattered to keep and use my iPhone in safe mode permanently until I could find the time to do the process you just described(seeing as this process would most likely take several hours, and I rarely have several hours at one time). Also, some of the problems I had been seeing were intermittent, which provides a problem as to when the problem "goes away".

Definitely it's safe to use the phone while it is MobileSubstrate safe mode.
