During virginize process, it requires to put some files on the iPhone usr folder such as bbupdater, iEraser, sepack, etc. My question is after restoring the iPhone to manufacturer state, are these files still on the phone or gone?

Please, go ahead and try it yourself! If you don't know how, simply study more, until you can do it yourself ...
Then it would be extremely useful if you could nicely report the results in this thread. Not questions about how to do it (you can search those answers in the gazilion other threads of this forum) , but just the ANSWER to your question.

After you virginize, and then do a restore all these files will be gone. These files are programs that assist you in virginizing your baseband. They will not be gone unless you explicitly delete them or do a complete restore of the firmware which will obviously remove anything on the phone.
