This will fix the issue with the files disappearing and stuff. Dont update it to the 1.17 until you know that they fixed these issues that everyone is having.

Also

for some reason Customize would crash when i would go into rSBT to mess with the Icon Order.

do this:

rSBT> Settings> Set Springboard Icons to 16 ( mine was set to 22 for some reason ) >Icon List> Save

and it should work. Do a restart somewhere there in the middle.
