This is why you screwed up. Follow the instructions 100% without any deviation (one exception though, I tell you at the end) and you'll be succesful.
Now here's the point where you should NOT follow the instructions given by Nervegas and the others (Jailbreak 1.1.1): the last iAsign step should be left away, otherwise you need to activate your iPhone after each restart. Also make sure you install BOTH BSD packages, BASE and EXTRA, the instruction is a little bit confusing.
DO NOT use Cyberduck, etc. when it says COMMAND LINE. OK?!
Actually, I wanted Cyberduck for moving my .plists around when doing a multiple SIM activation, and for moving the YouTube patched files around. In the end, the error I was discussing was from the stray hyphen in the DeviceCertificate, not my Media/Media_sym renaming method. I note that the jailbreaking tutorial on iphonealley.com DOES use CyberDuck to do the final switch of your symlink.

As a further follow-up, I can confirm that you can use iNdependence to install ssh, sftp, etc. (instead of the terminal commands shown in the tutorial) and that the rest of the upgrade goes fine and you will be able to sftp into your iPhone (i.e. use CyberDuck or some similar program).

check your PM if you need the file
This is what ls -l gives:
    -rwxr-xr-x 1 root wheel 57004 Aug 9 06:49 sftp-server

That should be ok. But still same error.

How can this be accomplished? iNdependence requires JailBreak. My iPHone is now v1.1.1 and jailbroken, but iNdependence is not recognizing this. This means I can not Install SSH/SFTP/SCP.

    Is there a way?

I think that when you switch your sym link back at the end of the tutorial, the switch causes iNdependence to believe that your phone is no longer jailbroken.

When I switched my sym link back at the end of the tutorial, I backed it up as such:

    (from ssh):

    mv /var/root/Media /var/root/Media_sym
    mv /var/root/MediaBackup /var/root/Media

(where "MediaBackup" is the file created by Trip1Prepz when we created the sym link while at 1.0.2 -- in the tutorial this file is also sometimes known as "Media.old")

(unfortunately, some of the tutorials have you remove (i.e., delete) the sym link before you rename MediaBackup as Media, but the jailbreaking tutorial at iphonealley suggested backing up your sym link as Media_sym, so I did that)

I just checked my iPhone at this stage, and confirmed that iNdependence did not recognize it as jailbroken.

So I went back into ssh and re-switched my Media and Media_sym files as an experiment:

    (from ssh):

    mv /var/root/Media /var/root/MediaBackup
    mv /var/root/Media_sym /var/root/Media

(Now my iPhone is roughly back the way it was after I had upgraded, with the sym link I created with Trip1Prepz serving as the "Media" folder).

I fired up iNdependence again, and this time it recognizes that my iPhone is jailbroken.

Since I had nothing further to do, I went and re-switched everything around again. I'm not sure if the iPhone is no longer actually jailbroken when you put your MediaBackup back to your Media folder, or whether it's just that iNdependence doesn't recognize it as jailbroken. Smarter minds that mine will have to answer that question.
