Installer installs the themes in the wrong place for the new version.
SSH into your phone and move the theme that you want from
/var/root/Library/SummerBoard/Themes/
to
/private/var/mobile/Library/SummerBoard/Themes

I get my wallpapers back! v3.1-1 works good here too.. My 1.1.3 looks like my old 1.1.2 again.
