However, let's keep in mind that when you purchase a full HD movie from Apple store, it will play nice without any problem. The size of their movie to be downloaded is about the same as we download a high profile MKV and this is what I don't understand. If the Main Profile could play these movies nicely, how we could convert our MKV movies in this type of media (MP4) and play all our movies.

I already have over one hundred movies and most of them are in MKV (micro HD-720p) but could not play them. Most of the movie sites are publishing in MKV and they have tons and tons of movies. I am sure that someone figured out how to convert them conveniently from MKV to MP4 profile, if this is the format we need to play on ATV. But we must find that person and ask to share the knowledge with us...
Can you please tell me how much does it cost for buying movie from apple store? If the quality is good as you said I am keen to purchase some.

nope - thats not right

i've tested many ways to make the 720p stuff watchable - and i'm not finished testing - but at the moment all 5000kb/s encoded files work like a charm in nitoTV (or boxee...) - BUT, i've NEVER got the files as MP4 to work - they are always crappy and unwatchable.

but there more problems with the mkv's - mkv isn't mkv - some can be encoded without any problem, others are "stuttering" - the best workflow for the "stutter" files is: open the mkv in gotsent and convert it to an "PS3 2.0" MP4 (this will not work in the atv) - then i use the "Xilisoft Video Converter Ultimate" to make a MOV file with 5000kb/s
i alwas make a small test encoding with the xilisoft converter to see if the encoding works "normal" - if not, gotsent hast to "fix" it

i think that the "stutter" problem comes with the improper muxing and/or the sound streams inside the mkv's

Only possible if you uses fixed-bitrate.
When you use 3000kb/s in Variable Bitrate (VBR) it should have max pick of 6000kb/s.
VBR makes intelligent bit-allocation decisions during the encoding process. VBR encoding produces an overall higher and more consistent quality.

Firstly you should know that ATV does not directly support MKV files, if you want to play these files via ATV smoothly, you have to convert MKV files into ATV workable formats like MP4 previously, in that case, there will be no problems while playback. Personally, I usually use MKV Converter to transcode my MKV files into other video formats, you can also have a try about it, hope it will be of great help for you.Good luck!

Apple TV supports HD content just fine. The limitations are: 5120kbps; 1280x720 at 24fps; 960x540 at 30fps.
I convert MKVīs with Video Monkey Apple TV profile at Go Nuts Settings. There is no quality difference if you encode at fastest or high quality (At least I can not see the difference), but fastest only takes around 50 Minutes while High Quality around 3 hours. The real problems are:
1) My new *.mp4 have stereo sound instead of surround (I will try visualhub at Apple TV 5,1 profile, but it works crappy with SL)
2) I want to embedd forced subtitles for Grand Torino and can not find a way to do it right now.
