I install USB Functionality on my AppleTV and Now The Remote wont work. Anybody know how to Fix this Problem? Anyone know how to Uninstall this? I got the Instructions on this website

Do you have a Mac with another remote? Perhaps you switch both? Did you lock the apple remote with Menu + >>. Try to unlock it with holding down menu and << for a 10 secs.

Does the battery still have power/charge?

Normally, installing the usb hack doesn not affect the apple remote.

unless the usb hack had the wrong info, if you have nitoTV already installed (which i know you do) you should've just run the smart installer which does the usb hack for you. you did more work and probably applied a patch with improper directions from iclarified guides that are notoriously wrong.
