I have the same problem exactly. 3.1 3GS. Whenever I want to access the root partition with Diskaid, it says my device is not jailbroken even though it is with blackra1n.

I hope someone jumps in and helps

guys search and download ifunbox.exe. it can do all diskaid will do and more.

As previously mentioned by some of the users in this thread, this is a symptom caused by the blackra1n jailbreak not registering the afc2 service on reboot. The afc2 service is the service that provides root filesystem access over USB.

You can quickly fix this by downloading the package afc2add from Cydia, or by following the links previously posted to the bug report thread and following the instructions in relation to editing the .plist file. Note that this is not a bug with iPhoneBrowser or iFunBox, just a choice (or oversight) by geohot while making blackra1n.
