pwnagetool allows you to create custom firmware and prevent baseband update if you choose to. It also allows you to add other software packages into the custom firmware
Quickpwn just do jailbreak/activate/unlock and install cydia (and possibley ICY). Minimal customization. Pwnagetool only for Mac OSX Quickpwn will be available for Mac + Windows That's a short/quick run down on the difference.
