So, i have spent the last hour searching this forum for a program to backup my sms and notes but with no result, what i want is to extract these files, update my phone from 1.1.4->2.2.1 and then be able to import the saved files again. Is there any way this could be done?

well i got bored and just went for it. Made a backup of sms.db and notes.db trough ssh, sms works now woth 2.2.1 but i havent found where notes are stored but i see no reason why it wouldnt work.

Notes are stored in notes.db which should be where you found it in the first place: /var/mobile/Library/Notes.
