Okay, from beginning:
1) I jailbreak iphones every day, I never heard of this bootloop problems, so I tried again.
2) This 3 because I get them 3 today.
3) I tried: Start Blackrain. DFU Mode. Start Blackrain again. DFU Mode. Start Blackrain Again. DFU Loop.
The differenz between the loop and the mode is the brightness. The normal DFU Mode is brighter, the DFU Loop is only a black screen without light.

I am getting error 1600 when restoring back to 3.1.2 in DFU as well.
Here is my log file

Okay I think I know my problem.......I didnt submit my SHSH file when I was back on 3.1.2, but I have it now on 3.1.3 but am I right to say the number changes once you upgrade to a newer firmware. So if I try to submit it now with umbrella it won't make a difference.

Yes, you are right... but you should still be able to restore "custom ipsw" if you are already jailbroken

I can't restore back. I was JB/Unlocking(first time) for a friend in the office. After running blackra1n the first time I got stuck in the DFU mode and my only option was to restore up to 3.1.3. I guess I will just have to wait for the developers fix the bugs for 3GS's or wait for 4.0
I ran redsn0w and selected the option for newer week phone before I ran blackra1n obviously. But I am not sure about the custom ipsw, I don't want to brick their phone.

Are you sure it was "DFU mode"?
"DFU mode" is a completely black screen. "Recovery mode" has the connect to iTunes screen. When jailbreaking a new bootrom 3GS it will always boot to recovery mode and you need to use either redsn0w 0.9.2 or blackra1n RC3 to kickstart the bootup.
You could have just run redsn0w 0.9.2 again to get the iPhone out of the recovery loop.

DFU mode also is detected by iTunes as "iphone in recovery mode" There can be other "black screen" scenarios. Some of the recent versions of redns0w (not 0.9.2) had a problem with a "black screen" when booting the ramdisk on 3GS that will load the jailbreak. This is not DFU mode and iTunes would not detect the iPhone in this state.
