Upgrade from iPhone OS 3.1.2 to OS 4 with blackra1n jailbreak
So - I hope I'm not posting this again and the answer is available somewhere, if so please let me know and I'll quietly be on my way..
Pretty simple - I've jailbroken my iPhone 3Gs using Geo's blackra1n and I want to upgrade to the shiny new OS 4, coming out in a bit here.
Is there any list of things that will happen to a jailbroken iPhone? Like will things still work? Will it wipe all incompatible apps? Do you have to remove the blackra1n jailbreak?
Just looking for some sort of checklist of things to know before considering OS 4.. Thanks and sorry again if I'm the 1000th person asking this.

Transfer all your purchased apps, music, videos from your iPhone to iTunes.
Backup your iPhone to iTunes.
When you are ready to update to OS 4, you will be all set. New App updates (such as Pandora, Tweetaholic) should be coming soon for it to be compatible with OS4 multitasking.
Wait patiently for Geo Hotz to release his jailbreak/unlock.

Also you're saying iSelfoon's backup solutions with a current jailbreak is not recommended? Remove the jailbreak, then do the backups? Then upgrades?
This of course is applicable if the OS4 upgrade fails and I need to restore correct?

I was referring to the iPhone dev team.
The recommended approach is to use pwnagetool to restore the iPhone (not upgrade) and set the iPhone up as new. This gives a cleanly jailbroken iPhone with no chance of instability or poor battery life. It also means you don't accidentally upgrade your baseband (preventing unlock) or on a 3GS upgrade to an OS that can't currently be directly low level jailbroken.

Neither.
Take a manual backup of your iPhone via iTunes (preferably with iTunes 9.1.x).
Keep that backup safe (copy the backup somewhere else as iTunes might overwrite it later)
Use pwnagetool 4.0.1 to create a custom IPSW
Install iTunes 9.2 and restore the iPhone with your custom IPSW
Then set up the iPhone as new.
Use a tool to extract out of the backup any files you want to keep. Manually copy them back to the iPhone.
Or
Take a manual backup of your iPhone via iTunes (preferably with iTunes 9.1.x).
Keep that backup safe (copy the backup somewhere else as iTunes might overwrite it later)
Use pwnagetool 4.0.1 to create a custom IPSW
Install iTunes 9.2 and restore the iPhone with your custom IPSW
Let iTunes restore from your iTunes backup. See if it is stable/ok battery life.
If you experience problems... restore again and set up the iPhone as new.

yes you can jailbreak with pwnagetool 4.0.1 (Pwnagetool 4.0.1 fixes a bug with iBooks)

But I dont think I can use the pwnage tool..

Summary: Currently, PwnageTool only works on previously jailbroken 3GS devices with the old bootrom.
-If you have a Jailbroken iPhone 3GS with the OLD BOOTROM and you DID NOT use Spirit to jailbreak then you can create the ipsw with PwnageTool 4.1 and restore with your jailbroken recovery mode.
-If you have an iPhone 3GS with the NEW BOOTROM this is NOT supported by PwnageTool 4.01
