Need help. Not working!!
I installed blackrain and used cydia. I have a 3gs iPhone with the newest firmware. Everything was going fine but today my cydia won't load. It just returns to the homepage. I turned my phone off to see if that worked but it still is doing the same thing. I started researching all of the ways to fix it but alot of it I don't really understand how to do, especially trying to fix it through mobile terminal. I just get a message saying command not found. I tried using cydiacache tool but whenever I try it says it's stopped working. I don't have ssh because I couldn't install it fast enough before I had problems. I can't install anything off cydia so is there anyway someone can help me out here?

Cydia has a problem right now. It is actually one of the repositories that is causing the problem.
The problem will likely be resolved on the server side within a day. Do not panic or restore your iPhone, it will not fix it.

Ok I guess I was getting worked up as I started reading problems and how-tos. I wasn't sure if cydia was down or not. But just to be on the safe side can you recommend some apps I should get just in case something does go wrong, so I don't have to restore my phone.

It's useful to have the ability to SSH and a program that can browse the iPhone's file system.
It is also a good idea to backup and sync the phone somewhat regularly to your computer just in case.
If you do end up with an iPhone that can't boot past the apple logo, you might as well restore. It is technically possible to get out of this situation with your data intact, but the tools and procedure related to this is not documented aside from forensic investigators and those who develop jailbreaks.

Look at this reply and skip the reinstalling Cydia part, just delete the files (but not the directory specified) that should fix things.

I can't delete any files, everytime I go into mobile terminal it says command not found. I have made sure I'm doing the right commands to. Do you have SSH or afc2 enabled?

I generally don't recommend tools by this author (His tools generally just automate things that are usually are better done manually)

Do you still have blackra1n icon installed on your iPhone? if so try installing Rock. That might then allow you to install afc2add from within rock.
If that does not work.. you need to restore and re-jailbreak. I would highly recommend you use pwnagetool or a custom ipsw created with pwnagetool next time rather than just jailbreak with blackra1n. As you can see, blackra1n is a very bare-bones jailbreak and when it comes to troubleshooting other problems on an iPhone jailbroken with blackra1n this makes things harder.
