All right. So, I fixed a couple of things, then.
All I need, then, is recovery.dmg from Apple TV 1.0, SFTP'd into the Documents folder, right? Then I restart, open up Smart Installer, run Smart Installer, and let it take care of whatever it needs to, right? Then AFP should work just fine? All on its own?

You need both the recovery.dmg (from 1.0) and an intel combo 10.4.9 updater to enable AFP.

Done and done (FINALLY!).
I've enabled AFP under NitoTV's Settings/Services, and I can see my Apple TV in Finder. However, when I open my Apple TV in Finder, it says "Not Connected", and I see no options to actually connect to my Apple TV so that I can edit the files on it or, more importantly, the attached hard drive.
What now?

Did you restart the apple tv after installing AFP?
Have you tried to connect manually "Go menu -> connect to server", or use the "connect as" button in the top right of the finder window?

I restarted again and it seems to have worked. Sort of.
Now I have 2 Apple TVs in my Network, somehow. I also can't seem to see my external hard drive that's connected to my Apple TV, over the network.

I see just one Apple TV now (I did yesterday, too, sorry I didn't update), but I still can't access the external harddrive. I can access it through Cyberduck just fine, but that's slow and I can't rename files with it for some reason.

This was my initial problem, and I don't remember how it was fixed.
Nonetheless, I still cannot see the external hard drive in Finder when I access the Apple TV on the network...
