Thanks. I extracted forced subtitles track with mkvwizard (Windows) then added subtitles to encoded *.mp4 with submerge.

I can live with that. Now the only thing left is surround sound. Anybody knows a solution for that?
Hand Brake seems to maintain the sound and I get 5.1 but what a pain and time to convert the movies...
I tried the iSubtitle to add subs and on Mac/Quicktime works OK but once uploaded on AppleTV, the subs are invisible. The subs are turned on and with English language.
I think after all, I'll go with a HTPC more capable and ready to play MKV's, including 1080.
Yes handbrake is ok. For subtitles make sure that you enable them in the settings menu and later press pause during playback (keep pressing until the menu appears) select the subs you need. It works here. I had HTPC, but later switched to Apple TV and do not regret it. I used remote buddy but still it was not that simple as atv.
