Yeah, after deleting the folders/files I restarted the iPhone. Restarted the computer.

Reinstalled iTunes. Used a backed up copy of the iTunesDB I had. Nothing. iTunes will not detect this iPhone for the life of it.

I've deleted iTunesCDB/iTunesDB before and iTunes simply rebuilds these missing files when I relaunch. I think it's the deletion of the entire Music folder containing all the Fxx volumes which is causing the problem, but I'm not entirely sure.

Kinda sucks.
